I am trying the new beta for windows 7. I found that if I have an item pinned to the taskbar and it is being displayed on the second monitor. Clicking on the pin will open the application again instead of just displaying it, like happens with the normal windows task bar.

This is normal behavior, due to the task button getting moved to the taskbar on monitor 2. If you don't want this you would need to disable the Smart Taskbar.
