I have two monitors, extended desktop. After installing latest Ultramon the minimize all shortcut (WINDOWS key + M) only minimizes windows on my primary monitor.
64-bit Ultramon 3.0.10 64-bit Windows 7 Ultimate
2 monitors Current desktop: 3840x1200 (0,0 - 3840,1200)
Monitor 1 - SyncMaster (primary): Settings: 1920x1200, 32-bit color, 59 Hz refresh rate Coordinates: 0,0 - 1920,1200. Workspace: 0,0 - 1920,1138 Video card: ATI Radeon HD 3450 Device: \\.\DISPLAY1\Monitor0
Monitor 2 - SyncMaster: Settings: 1920x1200, 32-bit color, 59 Hz refresh rate Coordinates: 1920,0 - 3840,1200. Workspace: 1920,0 - 3840,1138 Video card: ATI Radeon HD 3450 Device: \\.\DISPLAY2\Monitor0

Oh, I forgot to mention, I didn't have Ultramon installed before (when the WIN+M combination worked)

This happens when using the Smart Taskbar in standard mode, the problem is that WIN+M only minimizes the tasks which are on the main taskbar.
As a workaround you could use UltraMon's own Show Desktop hotkey instead. You can configure hotkeys under UltraMon Options > Hotkeys.
