I love the feature to show the desktop on the monitor with the mouse on it, so I applied a keyboard shortcut to it. But if I use it to show the desktop, then restore some windows manually with my mouse, then try to show the desktop again, it restores all my windows that were minimized when I showed the desktop the first time. Is there a way to have it just minimize all windows on one monitor rather than minimize and restore?

Currently that's not supported, I'll consider this for a future release.
You could do this via the taskbar though: right-click on the UltraMon taskbar, on the main taskbar right-click the UltraMon system tray icon and select Window Management from the menu.
