I am watching videos on the second monitor while working on the other monitor but when I switch between internet explorer windows the monitor I am watching tv on dissapears until the ie window shows, anyway to fix this?

Do you mean the video stops playing until the other IE window has come to the foreground?

Unfortunately I don't know what might cause this, but it seems unlikely that this would be related to UltraMon. To verify this, check if you have the same issue if UltraMon isn't running.

Yes, it's still happenning with Ultramon closed.

Also is there a way when I change to dual monitor using FN + F5 my icons stay where they are? they seem to move into the middle of the screen from the top of the screen where I have placed them.

Not automatically, but you could restore icons to their saved position via UltraMon menu > Desktop Icons.
