I have the smart taskbar enabled, however on my second monitor all windows maximize underneath the task bar instead of taking it into account (I have that option selected) obscuring the bottom of the window.

Make sure the taskbar is set to be always on top, you can change this setting via right-click on the UltraMon taskbar.
The 'take taskbars into account when maximizing to the desktop' option only controls how windows get maximized across all monitors, this isn't related to the taskbar.
