I was wondering if there was a way to configure the buttons for my custom work program. I can still click where the icons are supposed to be and it will switch monitors but the buttons themselves do not show up next to the minimize button in the top right. Is there a work around i can perform?

I'm sorry i can't send the application my company would fire me in a heartbeat, if it would help i can send a screen shot of the issue?

That might help, please also include a screenshot showing the title bar of an application where the buttons work correctly, for example Internet Explorer.
You could also check if any compatibility settings are enabled for the custom application, to do this right-click the application's shortcut, select Properties from the menu, then take a look at the Compatibility tab.
