Hello,
I've had this problem for a while and have only recently tracked it down to Ultramon being the culprit.
What happens is this: when I open a remote desktop session in Windows 7 from a computer with 2 monitors to another computer with 2 monitors at a lower resolution (using the "Use all monitors" option), some applications that were showing up in the past in the Windows or Ultramon task bars, disappear from both. Seems to be more noticeable with a lot of different applications/windows open.
Restarting Ultramon fixes the problem and all applications reappear in the list of open windows in the task bar.

I'm not sure what might cause this, UltraMon would only repopulate the taskbars if a monitor was added/removed, which shouldn't be the case if both the local and remote system have two monitors.
For further troubleshooting I could send you a test version of UltraMonTaskbar.exe which outputs diagnostic information, you would need to be able to install a debug monitor like DebugView on the remote system. Please contact me by e-mail at support@realtimesoft.com if you would like to do this.
