I am using Lync 2013. The client itself detects the taskbar and when maximised shows the taskbar as it should.
When i chat to another user, a new window is open, and when maximised, that window is taking the entire window of the second monitor. Of my main monitor its only taking up the full window minus the taskbar.
Is there a way to tell it that there is a taskbar and to resize it?
I looked at the processes and it appears to be all running from the one process, Lync.exe.
Any help would be appreciated.

One thing you could try: resize the chat window to fill the area above the taskbar, then close it and check if it has the same size/position when you open a chat window the next time.
If that doesn't work it might be possible to create a script which resizes maximized Lync windows.
