I recently installed Windows 8.1, and after install no applications recognize the smart taskbar on my secondary screen - they all render underneath it. This worked fine in Windows 8.

I would recommend using the built-in multi-monitor taskbar on Windows 8 as it has the same functionality as UltraMon's Smart Taskbar.
To do this first disable the Smart Taskbar via UltraMon Options > Smart Taskbar, right-click the main taskbar and select Properties from the menu, then check 'Show taskbar on all displays' and set 'Show taskbar buttons on' to 'Taskbar where window is open'.

I have now tested on Windows 8.1, but so far haven't seen the issue. Make sure the UltraMon taskbar is set to be always on top, you can change this setting via right-click on the taskbar.
