I have four monitors set up as 2 4 3 1
Monitors 3 and 4 overlap monitors 2 and 1 in the y dimension so you can get between them. Monitors 1 and 2 are the same width and positioned with 2 above 1.
If I want to move a window from one monitor to monitor 3, I use the Ultramon menu and select 3, but it goes to monitor 2.
It doesn't seem to matter which monitor it is coming from, it always goes to monitor 2 (even if it started on 3 and I selected 3). Monitors 1, 2 and 4 all seem to work.
NOTE: If I move monitor 3 to the left of monitor 4 so they look like 2 3 4 1
then I can move windows to monitor 3.

Which version of UltraMon and Windows are you using?
Please also post the system information from UltraMon menu > About (for the configuration where you have the issue).

I am using Ultramon Version 3.2.2, running on a MS Surface with Windows 8.1 Pro 6.3.9600 Build 9600 in x64 mode.
The results of the Ultramon->About are:

That looks okay.
Are you using the new per-monitor DPI scaling feature of Windows 8.1? Maybe that's what causes the problem. To check for this, go to Control Panel > Display and check if the option 'Let me choose one scaling level for all my displays' is checked or not.

That seems to be it. If I check the "Let me choose one scaling level for all my displays" option, then moving the window works fine. When I set it back, I can't move to display 3.

I would recommend using that as a workaround until UltraMon 3.3.0 is available, which will handle per-monitor DPI scaling correctly.
