If I use the button or the dropdown command for 'move to other monitor' for some things, such as Excel, it works, but for other things, like Chrome or File Explorer, it doesn't.
I have two monitors, a built in for a laptop (18") and an external (23"). The external is connected via a vga cable. On the ones it doesn't work, when moving from the smaller to the larger, it keeps the position, but doesn't change the relative size. When moving from the larger to the smaller, it keeps the position, but changes the relative size as though it were going from a smaller to a larger monitor.
What can I do to fix this?

I suppose I should mention this is for Windows 10 (build 15063.726), ver 3.4.0 for ultramon.

What DPI settings are you using? To check this, go to UltraMon menu > Windows Display Properties, then select each monitor and look at the Size of Text setting (for example 100%).
I tested with different DPI settings and resolutions (125% for the primary monitor at 1280x1024, 100% secondary at 1024x768) but so far haven't seen the issue, both Chrome (version 62.0.3202.94) and File Explorer were moved correctly between the two monitors. Testing was done on Windows 10 version 1709, you're using 1703 but that shouldn't be an issue.

150% and 100% for Laptop display and external monitor respectively.

They both are in 1920 x 1080 resolution also.

I just tested again, and am now seeing that as well when using different DPI settings. Very odd, I'll look into this for the next release.

By next release do you mean a major version (3.5?) or a minor as the next update? I understand either way, just curious so I'm not refreshing every day if it's not going to be that fast.

3.4.1 most likely, but I don't know yet when it will be ready. You'll get notified by e-mail if you have mailings enabled for your account (they are enabled by default).

3.4.1 only adds support for version 1809 of Windows 10, no other fixes/new features.
