Can Ultramon save the way you have your programs distributed over two monitors?
So when you boot up, it will load the programs and display them on the monitors you had them on before?

Not really, UltraMon only supports application positioning via shortcuts.
ZMover should be able to do this.
Another option is to hibernate the system instead of shutting it down, this way when you restart the system, all your applications are still open and arranged as before.
