I know of two programs (I'm sure there are loads more), mIRC and NetBeans IDE. They seem to always open their menus or right-click menus on the primary monitor, which makes things awkward if you happen to have their window on the secondary monitor.
Is there a fix for this?
PS: I know this isn't the fault of Ultramon :)

Access 97 has the same problem with some menus, and a few other problems when not on the primary monitor.
