I installed a PCI card in a Sony VAIO to run a second monitor and it's working fine. However, I initially installed the card in the second PCI slot, second down from the AGP slot. That did not work right; it behaved similar to what you've encountered. I removed the card and installed in the top PCI slot and, voila!, it worked.
So, the particular PCI slot can make a difference in some systems. Try changing your card to a different slot, particularly the top one. If you alread have something in that slot, try moving it to a different slot to free up that slot for the video card.
