When I'm using some programs like Photoshop and encore they will open some windows on other monitors and if a program is open on one of those monitors the window is behind the open program. Is there some way I can make the sub windows open on the same monitor the program is open on.

Probably. I know my Matrox QuickDesk has a setting to have an app's popup windows open on the same screen as the app. I think I remember NVidia's NView having a similar setting. I imagine ATI includes a similar setting in their utils.
