If I use the UltraMon software (This might even work without it) can I choose a program to load on start up on one particular monitor only?
EG, say I want MSN on Monitor B. Can I make it so that it starts up on monitor B and only runs on monitor B, not A?

To set this up, right-click the application's shortcut, select Properties from the menu, then configure the settings on the UltraMon - Window tab as desired.
Please note that UltraMon may not be able to position all applications.
