I've noticed two small discrepancies.
1. Sometimes when the main taskbar turns transparent (i.e. no window maximised) the Ultramon taskbar doesn't and stays opaque. I can't pin this behaviour down - sometimes it works fine but others it doesn't.
2. Maximise/minimise animation on Ultramon seems to be different to what the main taskbar uses. Main taskbar uses type of "rise and fall" animation. With Smart taskbar the animation seems sporadic but when it does work it just fades out or fades in.
3. Sometimes Ultramon seems confused about which monitor a window is on. E.g. I might drag a window to screen 2 but it's taskbar item remains on screen 1.
4. IE7 windows running in "Protected Mode" don't allow you to drag them between monitors when they are maximised.
Other than that, top job! :)

Let me know if you find out anything else regarding the taskbar transpareny issue, my guess would be that this is a Vista issue.
I'm going to look into the other issues for later releases.
