I have a notebook hooked up to a secondary display and am using both screens.

If the monitors shut off (because of the power saving feature) and I go to wake them up, one of these two things happens every time.

1) If I wake up the primary monitor first (external display) and the secondary monitor next (notebook panel), the taskbar on the notebook panel is 3x as tall as it should be (three seperate taksbars stacked on each other).

2) If I wake up the secondary monitor first (notebook panel) and the primary monitor second (external display) the mouse pointer is not visible on the primary monitor (though it is visible on the secondary).

I should also add that a restart of the entire system seems to be the only fix for either problem. Shutting down ultramon or changing the display settings does not help.

1) will be fixed in the next release, 3.0 Beta 2. As a workaround you could run the RestartSmartTaskbar script.

2) sounds like a display driver issue, or maybe an issue with the mouse/touchpad driver. To verify that this isn't related to UltraMon, try if you still have the problem without UltraMon installed.
