I have muy monitors set up as the following order
#2 (1200x1600, #1 (2560x1600), #3 (1200x1600)

Describing is gonna be difficult but lets see:
Well everything seems to be working with the program, except I have on problem, when I have monitor 2 set as primary i can click things on it with the mouse and it responds, but if monitor #1 is set as primary then I can not.
Also when monitor #2or even #1 is set primary, I can not seem to have a game maximized on any monitor except the #2 monitor, even if I move the window to monitor #1 or #3 when I maximize it it seems to default and show up on monitor #2 maxed. I have tried this on 3 games so far and cant find a simple solution , even thou im just overlooking something.

I'm not sure what would cause this, but it's most likely not an UltraMon issue. To verify this, try if you still have the problem without UltraMon running or installed.

Regarding the issue with games: most games will always run on the primary monitor and can't be moved (at least not in fullscreen mode).

Yea without ultramon running I can max 3 of the same clients of the same games I play one on each.

But it is just something that I was wondering about is why if I have the center monitor as Primary, the window on the right i can click on things within the game, and the one on the left I can't. Not a major issue, but more of a curiosity...

Its not really such a big thing, that I would not use the software on a daily basis for graphics work and other tasks that I use the PC for.

Unfortunately I don't know what would cause the maximize issue, if you want to troubleshoot this further try if disabling one or more UltraMon features, for example the window buttons etc, fixes the problem.

Monitors on the left of the primary use negative coordinates, most likely the game doesn't handle this correctly and so doesn't respond to input on the left monitor.
