mirroring VLC media player on vista 64 does not work. I haven't the time to check other video programs as this is a fresh install and only has VLC installed. For comparison, mirroring the entire screen works flawlessly!

I've seen that as well with Windows Media Player, currently I don't see a fix for this, also not sure what exactly causes the problem.

Also any popup/context menu of single application doesn't show :-( UltraMon mirror only single window, not single application.
