Is there a way around only having one selected window open?
I have Firefox open in one window and iTunes open in a different window. While I have Firefox selected I will move my mouse over to iTunes but I have to click first to select the window and then I have to click to do what I wanted. Is there any way to have what I have selected on the second monitor to stay selected while also having what I have selected on the first monitor to stay selected?

Not with UltraMon, I also don't think that this is possible.
One thing you could do is to use the X-Mouse option in TweakUI, this way the window under the mouse will get activated automatically.
