If I start a program (Mozilla Thunderbird mainly) on the second monitor, it starts maximized, but too far down on the screen. Like 30 or so pixels are behind the taskbar and there is a blank spot at the top (30 pixels or so) where I can see another open program behind it.
If I click un-maximize, then re-maximize it fixes itself to the correct area. Anyway to have it always be maximized in the correct area automatically on program startup?

I'm not sure what would cause this, also haven't seen this myself so far with Thunderbird 2.0.0.19 on 64-bit Vista.
Are you using UltraMon to position the application, via custom settings for the application's shortcut?

I am having the same issue with Lotus Notes, and Firefox. I am not using the custom settings, nor do I understand how they would help. I tried to set them up, but they didn't seem to do any good.

yes I do. Steps:
1. Closed all programs 2. Closed Ultramon 3. Opened Programs 4. Started Ultramon
Problem still exists after these steps. It's also not just Firefox and Notes. It's all apps I open on the second monitor.
I have Vista, am on a D630 and using a 1908WFP for my secondary display.

sorry I wasn't clear. The last step in my list there is to "Start Ultramon". The only time I have a taskbar on the secondary monitor is when Ultramon is running. So there is no way that it could happen without Ultramon.
However, I physically moved my monitor so that now my secondary monitor is above my laptop instead of the to the right of it.
I changed my windows settings to alter the monitor orientation and it doesn't seem to happen when the secondary monitor is above the primary monitor. We'll see if it comes back.
I can send a screenshot when it happens again.

It's also important to note, that I don't have the symptom of a blank spot above my windows when it occurs to me. It's just as though the window is ignoring the fact that a taskbar is there and maximizes to the entire screen anyway.
My workaround is to auto-hide the taskbar, very annoying.

I had the same problem on my primary monitor. It seemed to be a conflict with Nvidia's nView app and disappeared after checking the option "Enable window spanning across multiple displays" in nView.
I later went back and disabled it, but changed a few other options as well: I turned off multiple desktops and left the "Align displays" box in the Tools tab unchecked. Still works ok.

I'm having the same problem. When maximizing windows on the second monitor, they go behind the taskbar.
I notice from the About menu that the workspace coordinates for the secondary monitor are the full resolution, not subtracting the taskbar. So it's definitely something in how UltraMon is calculating the workspace.
"Take taskbars into account when maximising to the desktop" is enabled. (toggling doesn't change anything)
XP SP3 UltraMon 3.0.4 (had problem with 3.0.3 and tried upgrading to see if that fixed it. No dice.)

Make sure the taskbar is set to be always on top (right-click the taskbar to adjust this setting).

Always On Top was already tried. Both explicitely and by the default of "Same As Main Taskbar".

As a workaround, see this thread for information on setting the workspace manually.
Unfortunately I don't know what might cause this, I did some troubleshooting with another user a while back, but we never found out what might cause the problem.

I tried the SetWorkSpace.exe workaround from that thread, but when I try to Start>Run "SetWorkSpace.exe" I get an alert that windows can't fined it.
Is this a component of UltraMon? Is it maybe missing from the 3.0.x beta builds and that's why the workspace isn't being set?

This isn't part of UltraMon. You would need to start this from a command prompt or batch file so that you can pass the desired workspace coordinates to SetWorkSpace.exe.

I know this is a year on, but I had the same issue with maximised windows appearing behind the taskber on the second monitor. Using Windows 7. None of my colleagues had the problem.
I DISABLED the option "take taskbar into account when maximising to the desktop" and it seemed to fix it. Now I actually can't reproduce the problem when I check/uncheck that particular option. Will see what happens after a restart.

Confirmed, this worked for me too - Windows 7 Ultimate 64bit: Options -> General -> UNCHECK "take taskbars into account when maximizing to the desktop".
Counter-intuitive, but works....

Brett, it's unlikely that this would be related to this option, this only controls the size of a window maximized to the desktop (stretched across all monitors) via UltraMon.
Without the option checked, the window will be the full size of the desktop, otherwise only the part without taskbars and other toolbars.
