The 3.0.4 beta works very well on my Vista 64 machine. However, there is one problem that I can't seem to fix. If have Ultramon automatically startup with windows, I always get 2 taskbars on the 2ndary monitor, and 2 Ultramon icons in the system tray. If I close the wrong icon in the system tray, then I still have a taskbar on the 2ndary monitor, but the tasks don't move over to it when I move applications over to that monitor.
Any ideas on how to fix it, or is there an update coming that will?
The reason I'm using the beta, is because there were many more problems with the stable version on Vista 64.
No offense, I like Ultramon very much, but it has seemed very very slow to update these days and fix a lot of little things that are wrong with it.

I'm not sure what would cause this, shouldn't be possible. Do you have two UltraMon shortcuts under Start Menu > Programs > Startup?

This is occurring on my system as well. This happens if the Ultramon shortcut is in the "All Users" -> Startup folder. In fact Ultramon will not even startup if the shortcut is only placed in the User -> Startup folder. I am running Vista 64 bit SP2 but had previously occurred in SP1. I have just learned to live with it and start Ultramon manually upon startup but any solutions to this will be much appreciated.

Maybe it's a timing issue, you could try if delaying UltraMon startup fixes the problem.
To do this, run regedit.exe, go to the key 'HKEY_CURRENT_USER\Software\Realtime Soft\UltraMon\<version>', double-click on the AutoStartDelay value, select Decimal, then enter the number of seconds by which automatic startup should be delayed. I would try 10-20 seconds.
