I have just tried setting up multiple monitors on my machine:
P4 1.7Ghz 256Mb RAM GeForce2 MX400 AGP Win98SE
I inserted a PCI card with the S3 Virge/DX (375) chipset as my secondary display adapter, and apparently Windows is supposed to see everything and install all the cards right? Well, when I first booted the S3 PCI card came up, I had to install the drivers etc., and when it was up the GeForce card didn't work. Under Device Manager it didn't even see the card. My BIOS settings are set to Init the AGP card first, I tried setting that to PCI, made no difference. If I pull out the PCI card, my GeForce works just fine.
Do you have any pointers?
Thanks in advance.

I'm running WinME with a GeForce2 MX400 64Mb AGP as primary and an S3 Virge 375/385 4Mb PCI as secondary with no problems. The GeForce card required the Det drivers, of course, but WinMe's built-in support for the S3 card worked fine. If memory serves, it worked fine on Win98SE as well.
Monitors: Sony G400 19" on the GeForce2 & a Sony 110GS 15" on the S3 card. Strange combination, perhaps, but I only use the secondary monitor as a visual "scratchpad" to display documentation, debug windows, etc. so speed and "game" capability isn't a factor.
Config: ASUS A7V133, AMD Athlon 1.4, 512Mb SDRAM
