Whenever I leave my machine, company guidelines require me to lock the desktop. When I come back and unlock it, any applications that had that spanned both monitors are now squished down to just one. It's a pain to always have to expand them back.
Is this a screen saver problem, do I have ultramon not configured properly, or am I just SOL?

I'm not sure what exactly causes this, I've seen this problem on some systems and not on others.
You'll also have this without UltraMon running.

I've seen some behaviors similar to this whenever *any* application runs that causes the screen resolution to change.
Not sure if this is happening with your screen saver, but I like to play Doom Collectors Edition and it happily changes the screen resolution to 640x480 when it runs and when it exits, the resolution is restored to its previous state but any windows that were open in the affected area are oftentimes repositioned into new homes.
This is less prevalent to "maximized" windows, which happily resize themselves with the bounds of the monitor, but those that are out in the middle of the screen may get moved around.
If your window that spans both windows is not "maximized" and therefore "locked" to the bounds of the monitor/desktop, it's reasonable to expect a resolution change to move it.
